Hi, when Vanya said" Nice to meet you" to Emir, the answer should be "Me too" why he said " You too" Could you clarify this point, please?

Emir's reply refers to the object (not the subject) in Vanya's sentence: "Nice to meet you". By replying "You too", Emir is saying "(It's nice to meet) you too".
